I guess, with notification you mean the visible flag on top of MediaWiki pages,
not "e-mail notification".

The problem is: how to clear that user notification ?

The notification was set when another user sends you wiki mail, but you read this mail with your mail client, not with MediaWiki. The only possible implementations for reset I can image are

i) a button in the user notification "delete user notification and mark mail as 'read'"
ii) a link with token "delete user notification and mark mail as 'read'" added to the wiki mail when the wiki mailer sends you the mail.

All taken together I think, the idea is not bad, but implementation requires too many resources and changes, and puzzles user who are not aware that the need to manually reset the flag.

If you have a dissenting option and a solution for automatic reset, please submit your idea and reopen the bug.
