This is not about de/deu alone. There are many of the same kind.

I think this is because "deu" is the ISO 639-3 code for German: http://www.sil.org/iso639-3/documentation.asp?id=deu

From looking at the Babel code (BabelLanguageCodes::getCode and the txt2cdb.php file), this seems to be done on purpose. We don't use codes like "deu" in the MediaWiki world, and for categorisation purposes we need to be consistent.
